Trains, buses, automobiles...
You can take your bike on to trains - even the Tokyo subway - as
long as you bag it up. You might just get away with black bin
bags (if you can find them) but bicycle bags are better.
Trains
Below is a bit of detail on train lines good for getting to the
mountains.
Japan
Railways has a beautiful English language web site with an
equally great English map.
Odakyu line －小田急 Shinjuku to the west, Odawara, Hakone
The Romance Car
is very useful for getting to Hakone in comfort and well worth
reserving.
Chuo main line - 中央本線 Shinjuku for stations to the west
Stations around an hour from Shinjuku - Outsuki, Sarubashi,
Fujino - are good stopping off points for Jinbasan and other
mountains.
